Each time I copy a file from one external HD to another, my mac asks me the admin password, this wasn’t used to happen when I was using the normal finder… Same for creating new folder or changing folder’s name.

TotalFinder should never interfere with internal Finder copying/moving. Can you really confirm this does not happen with plain Finder? Please Force-Quit Finder.app via CMD+OPT+ESC and try it again in plain Finder.
