Given it has been made clear that TotalFinder won’t work with El Capitan - should we uninstall it first before we upgrade or does it not matter?

You should install the latest beta and keep it updated:

But it is not that important. You should be able to install TotalFinder after updating to El Capitan again. But not all features will be available and your will have to disable SIP. More details here: http://totalspaces.binaryage.com/elcapitan
