For some reason sorting does not work at all. Anything I choose, the order remains the same. Folders on top or not, does not matter.
I even tried another app, called XtraFinder, same problem. In PathFinder and the normal Finder everything works perfectly. Any ideas?

This is not a problem of TotalFinder but Finder itself. In Column View you have to have only one column visible for menu “Arrange By” commands to work as expected. I have just tested it in plain Finder.app.
btw. please update to the latest stable or beta version of TotalFinder: http://totalfinder.binaryage.com/beta-changes
